Under "Options" (crossed spanner and screwdriver) the styles tab allows customization of the appearance of many document components, including headings. However, what I think may be happening is that FBReader is creating too many (TOC) "sections" and each section starts on a new page. One way to confirm this would be to look at the Table of Contents (under page with lines icon), if FBReader is creating one.
In any case, if the problem isn't fixable via the styles tab, you should probably raise this on FBReader's Google Group and provide an example document.
A possible work around might be to convert the file(s) to the plucker format (e.g. via Sunrise XP). They won't have a TOC under FBReader, and so may not have the formating problem. This is the way I normally handle HTML-based e-books.
