I'm using collections currently to handle the organization issue -- they're really quite easy to work with when the reader is connected to the computer and once you've got all your books (and personal files -- i think having such things on the reader is good idea, as long as the reader remains in your hands) organized into collectionss, it's very easy to find things from the collections menu rather than from the Books menu.
