No, you are correct. It has no affect on your archives at all, just moves it to "trash" in the media library, where it will languish forever, in case you want to move it back. Since the archive is just a listing of purchases that are not loaded on the Kindle, it stays there unless removed by customer service. There was a person who kept trying to claim on the Amazon board that this somehow affected her Kindle listings also (along of all those sold in the world), but she wasn't ever looking in her archive, at all.
A bigger issue is that a high response to getting these free samples (most of which have been "business" books, so far), is that it sends a message to the publishers that they are running a good marketing campaign - that a couple of pages more than the free sample you would have received anyway (and which they could have set to be in the free sample, if they had bothered to do so) is something desirable by readers (even worse are those that pay for these in other ebookstores), rather than just standard marketing stuff that should be free on their web sites. And giving away the samples gets them seen in searches (looks like, for forever, it seems, unlike other free books that have an ending date). Getting seen there, getting free mentions in blogs and being seen in your archive all work to drive up sales, as just seeing message over and over is one key to getting a sale. Sadly, these samples do sell better than some of the actual books being given away (then again, so do the titles by Neo, Do Not Purchase versions 2.0x).
