Any time you get software in one of those "pkg" files, the one's that look like a cardboard box? It's a good bet that it's making changes to the Mac OS.

Oh yes, I totally agree with that. The packager usually contains preflight and postflight scripts that add stuff like we are talking about which is why they usually want your admin credentials.
But, it is certainly fully possible to remove those things manually if you know what was added and what you are doing.
