I have a 505 and it does allow me to bookmark ePub. I've not tried to bookmark PDF, but I'd think that would also work. It's not the format that allows bookmarks or not, it's the viewer software that allows or not.

As of right now, I'd say ePub was your best choice. It's easily convertible to other formats if need be and given that most readers support ePub, you'd be able to use ePub on any future device except the Kindle as Amazon wants complete control and they cannot have it with ePub. PDF is the worst format as an archive format as converting from PDF can sometimes be very problematical.
