I can't see anything in either that would stop them from playing. Which leads me to believe that it's something in the encoding software that's gone screwy.
Run the troublesome file through mediainfo and then ouput the generated list and put it up here, that might give us a clue. You could try demuxing and remuxing the affected file with MP4Box. There's a windows GUI here
