Yes it is possible to strip header/footer during the conversion. Check the Calibre forum for atleast two threads about it. One contains a post of mine with a little howto. Basicly you run the conversion once with the Debug option of Calibre activated and then have a look at the output. From there you'll need to construct a regexp to remove the header/footer.
Make sure you're well rested, well fed and have some place where you can vent your anger if it doesn't work the first time around
