If they (the ebook fairies) would store all your files on the SD card, then it would be a simple matter of swapping the SD card to whichever reader you're using. But since they insist on using internal memory, that won't work.
Maybe the ebook fairies could rewrite the firmeware to allow the user to store things whereever they wish so your bookmarks were with your books.
