Wow, that is weird because I had the same shutdown difficulty. I handled it differently, and my setup screen shows OpenInkpot 20090827 (V3ext). What I did was push the reset button and then immediately the + button and the power button, and the bootloader screen came up as usual. Are you absolutely 100% sure that you actually had the correct V3UPDATE.BIN file on your SD card.
