I think that's the cause. I have a brown leather cover that is very close to aligned. The back cover matches well, and the top cover is 1/16" off at the bottom. I attribute that to the bow they form into the cover to keep it off the screen and buttons. Plus, the magnet's not exactly at the corner. The vinyl one aligns perfectly.
