The filename of the PDF isn't what shows in the Reader, unless the metadata is blank. You can find out what title is listed in the metadata by opening the PDF in the Adobe Reader, going to the File menu, and selecting Properties. The Description tab has the Title, Author, Subject and Key Words--that title & author are what will show up in the Sony Reader.

You can edit them with a program like BeCyPDFMetaEdit, as suggested by Kostas, or with Acrobat Professional (but not the Adobe Reader). If the PDFs were created from Word documents, that metadata can be set in the Word document (under File-->Properties in Word), and it'll transfer to PDF when they're made.
