Same for me, the iphone is being returned to exactly the same state it was in before the upgrade, songs, movies, podcasts, apps, and all. That is part of the normal upgrade procedure. Except for the apps I installed after jailbreaking, of course.

The backup you refer to must be that the items on the computer's hard disk are not being backed up. You have to do that separately.
