The links need to be relative links, so you might have to edit the HTML. Normally, one does not download a whole web site, but one web page at a time. You can specify multiple files in Mobipocket Creator, using the "Add file" button on the main file screen. Also, try http://lab.arc90.com/experiments/readability/ for converting a web page to a more friendly format.
