Havent had this problem but similar in that the unit reverts to old bookmarks after a shutdown and wont remember new ones (except on a 'hibernate').
I'm guessing a hard reset is the only answer :- shut down, start up and while starting up is showing hold down both the back key (to the left of the turn back one page key) and the volume + key for a fair while until screen shows delete all data yes/no. You will also have to re DRM it.
