Yeah Xournal doesn't do true annotations but it is good enough for many peoples needs. To elaborate for those who are curious xournal treats the pdf as a back ground image, layering your notes on top. Then when saving you have 2 options: save your notes separate from the pdf with a reference to the pdf file, or to export to a new pdf file. When exporting back to pdf it will try to keep everything as a pdf with the notes as a layer on top. What it can't do is actually modify the original pdf text nor save your notes as an annotation that can be turned off.

There are several other programs (jarnal, pdf-edit, okular) that work for annotations to varying degrees but each of them have limitations.
