This does sound like a calibre issue. All that book creator does is converts a Word doc to HTML then feed that HTML to calibre. Calibre has had some issues with HTML generated by MS Word, in particular top margin indents on new chapter, but usually the other way. Meaning the author wanted to decrease the top margin.
I've not seen issues however with margins in the middle of a text block. Have you tried removing the header option?
Unfortunately I'm working on upgrading BC to calibre 0.6 and cannot test BC 2.5 & calibre 0.5
