Don, when you have the Web Channel Collection (make sure it is the current v1.2.0a that was released two days ago or so) loaded in iSiloX, follow these steps:
  1. go to the NYT channel that you want to convert and left click once on it to highlight your selection
  2. right-click on the selection and choose 'Properties'
  3. in Properties, go to the Source tab
  4. in the Source tab, click on the url of the NYT channel to highlight it
  5. right click on it and choose 'Edit'
  6. In the edit control, scroll to where it says 'youruserid' - replace 'youruserid' with your own NYT username
  7. Still in the same edit control, scroll further to where it says 'yourpass' - replace 'yourpass' with your own NYT password
  8. Click on OK to close the edit box
  9. Click on OK again to close the channel properties
  10. In the top of the iSiloX program, go to menu 'File' and choose 'Save' to save your changes
Now you can normally right-click on your NYT channel and choose 'Convert'.

Hope that helped. There is also a screenshot attached to my post.
