I see that manga2pdf supports this but I cannot get to work... (it doesn't progress further than 'Optimizing images....')

For your Gen3, use Calibre and the command line program comic2mobi.

--right2left       Used for right-to-left publications like manga. Causes
                       landscape pages to be split into portrait pages from
                       right to left.
