Now that I've run into this problem, I'm thinking I should've first copied over the entire main library folder instead of copying the books over to the new library. I might have to start over.

Had a similar problem once trying to keep my libraries in sync. Did a full backup from one to the other, but then tried to keep the other one up-to-date by just manually importing any books I had added to the one onto the other. Bad idea.
The important thing in my experience is to have a
single source of truth, and sync from there. If you try to keep them in sync in parallel, you'll have problems.
