I'm experimenting with KOReader on a Libra H2O now and I've noticed when I connect it to calibre to add books, I have to exit KOReader. Otherwise when I add books and eject, the Kobo won't update its database.

KOReader will see the books, but when I plug back in, calibre won't know the books are on the device.

So I'm thinking when I connect the Nia, I should I identify it as something else?
Install NickelMenu. You can set one of it's options to scan eBooks. The problem in your situation is that Nickel is not running so it doesn't know to scan for new books when you go back to Nickel. But NickelMenu will allow you to do a scan when you are back in Nickel.

Code:
menu_item :main :Import books :nickel_misc :rescan_books_full
