I'm having the same problem. From the Instapaper website I can download an epub with 20 articles whereas the Calibre recipe contained max. 40 articles. Also the mobi file that Calibre generated is much more user friendly on a Kindle than a converted epub>mobi from the Instapaper website.
I wish I knew how to fix this, but I have no idea honestly.
