That is the result of converting a fixed-layout book with pop-up panels. The odd formatting with "app-amzn-magnify" is as specified by Amazon for
Creating Fixed-Layout Books with Image Pop-Ups or Virtual Panels. Using "From KFX" to produce PDF from that type of book is generally the best option.
While it is possible that the Japanese books LISAS1999 is converting are fixed-layout, I assume that would have been mentioned if that was the case.

I am willing to investigate the Japanese vertical issue but I would need more information in order to do so. Knowing the ASINs (10 character identifier) of one or more books that exhibit the problem would be helpful. Screenshots showing how a page renders correctly in the Kindle app and incorrectly in the calibre viewer after conversion might provide more information. Most useful would be a converted EPUB with the copyrighted text removed by using the
ScrambleEbook plugin, assuming that it works for Japanese language books.
