Deleting books from Kindle after deleting it from calibre - possible?

I created an .azw3 book from web articles, added it to my calibre library, and sent it to my kindle from calibre over usb.
I updated the book and added it to calibre, with a different name, and deleted the old one.
I connected my kindle, expecting to delete the old book from it and copy the new one. But the old one didn't appear. I had to delete it from the kindle ui not from calibre. Is this intentional? Are some books on the kindle in a "books you can't manage from calibre" state?
Latest calibre on fedora.
