The extension will always be .epub, but the book will usually be a KEPUB file. It doesn't matter either way, since as Quoth said, the extra Kobo spans will be ignored by regular EPUB readers. An easy way to check is to run the book through kepubify: if the file size doesn't change, the book was already in KEPUB format.
