This was the culprit, the blue sync icon was syncing your device with the icloud, so until it was done (according to have many books you had), your library was having those books in the database as active.
You can see additional information about sync in Library, under '...' , Library Statistics, and there is a sync history.
And there you can even turn off sync if you want to, so data are only at your device.
Sync is syncing your progress, reading stats, highlights, bookmarks, ... NOT books, just every data about your reading and the books.
The reason for this is simple: if you have multiple devices, all should have the same data for the books. And also, when you delete the app, all those info data are not deleted. So if you install the app after a month, for example, it will sync back from cloud: your stats, highlights, bookmarks, progress, etc.
