Not store your library on OneDrive? See the item in the calibre FAQ and the item on SQLite's webpage about SQLite not being designed for network attached storage.

It's not a question of if but rather when a calibre library stored on a network drive will have issues.

Close calibre and copy your library to your local hard drive in an area which is not being synced to OneDrive. Detach your OneDrive copy, connect to your local copy and try repairing it.
