I haven't tested it lately but what you stated was correct. If you feed lastname, firstname to a Kobo, it is taken as two separate names so you will have an author called Scalzi and an author called John.

If you create a custom Author Sort column, display it and hide the Author column, you can get what I think you want without causing an issue with your Kobo. I've attached an image of the the Author Sort column setup.
