I've never had any trouble with the Plugin Runner dialog being in front of the TagMechanic, but the Plugin Runner Window is always going to be present in some form (for every plugin). You can't move the TagMechanic Window to cover the minimal PluginRunner so you don't see it anymore? It should remember its position after that.
