A way to reproduce is, for example, on a portable install file explorer window, double-click several times the calibre-portable.exe launcher. Or press enter repeatedly while portable executable is selected. Calibre will open, then the subsequent requests will trigger that message.

Sounds almost like the OP is somehow requesting two calibre startups at the same time, for some reason. Then the subsequent instances being requested will trigger that message.
