It is your Kobo that's the problem. The database on your Kobo is corrupt and needs to be fixed. What you need to do is log out of your Kobo and then log back in so the database can be rebuilt. You will be starting over.

What you should do from here on is setup the Kobo Utilities plugin to backup your database when you connect to your library in calibre. And also use Kobo Utilities to keep track of your reading positions so you can restore them should you ever need to restore the database.

To log out...
Home Screen > More > Settings > Accounts > Sign Out

Did you pull out the USB cable without properly ejecting from the computer?
