That indicates to me that the problem probably has nothing to do with third party startup tasks - except maybe antivirus. Do you use a third party AV (e.g. Symantec, Avira, Kaspersky etc) ?

And that indicates to me that it is highly unlikely that your long shutdowns have anything to do with the
Backup Configuration Folder plugin. To prove that: make a note of how you've configured it, remove it and then restart calibre.
