For eBooks you want to highlight, use KePub. For eBooks you don't need/want to highlight, use ePub. There's a very simple way to to it. I have my calibre set to allow me to choose if I want ePub or KePub sent to my Kobo.

I have a Y/N column titled KePub with a lookup of #kepub.

Go to Preferences and search for Kobo Touch. Then Customize plugin. From there, go to the Collections, covers & uploads tab.

Under Uploading of books, select Use Kobo viewer for EPUB books.

For template to decide conversion, put in the following code.
Code:
program: $#kepub == 'yes'
and in the custom column, put in a Y if you want the eBook to be in KePub format.
