Do not unplug your ereader until after the content import has finished and the ebooks show in MY Books in the kobo.
I have noticed that my Kobo Clara HD is very sensitive to usb cables one that will work with my phone and kindle will not work or work very slow with the Kobo, so try a NEW usb cable.

When I send all the books on the emptied reader and then eject it, the content import starts and all my books are there (not the first time but it turns out to be correct).
But, when I try to add new books (for example I bought a new series of 3 books from Numilog), it never starts. If I reconnect the reader to Calibre it says that the book are not on the device (while the book files are actually there).
I tried: - reboot and resend the books
- resync the metadata from Calibre
- To install NickelMenu and run the rescan_books and rescan_books_full actions with and without reboot
- create the /.rebuild_library file
Nothing works.
I read that, when a book generates an error during the import sequence, the reader stop importing and don't do the remaining books, and so without any error message. But there is no error, since it can finally import everything.
Note: It is the same behaviour with the Kobo Libra Colour of my mother.
The (other) problem, when I empty the reader and send the books again, beyond the long time it takes (and sometimes having to do it several times), is that I lose all the reading history.
Question:
Is there a procedure that I don't do correctly ?
Is it a known problem ?
