I agree with JSWolf.
You need two SD cards, or else Calibre portable on a USB stick.

The ebooks stored in Calibre are actually part of its database and shouldn't be directly used by anything.

You can use USB to the PRS-650 and transfer to the SD card without ever removing it. That's safer and then you can use a collections column or Calibre tags to create collections on the Sony. That's what I did on the PRS-T2, which has the SD card.
