You need to be careful just stripping out fonts. A font file may be included because a special character(s) are needed that are not part of the standard font files. Delete the font file and the character cannot be rendered. See this a lot with the asian style characters.

You would want to remove the files correctly by also editing the CSS file to remove references, otherwise the ebook will be flagged with errors.
What to do is to subset. It gets rid of font styles not being used and in the case of the font being used just for special characters, i gets rid of the unused characters.

What I do is I check the fonts and see what they are used for. Most of the time there are fonts used for the body font and they go. There is also sans-serif type fonts used and most are nothing special so I just use sans-serif and get the default font. But if a font is used for something like handwriting, I'll keep it.
