Well, that's how I do it, so I wouldn't want to dissuade you from this approach. I've also switched my Kobo to sideloaded mode and do all of my book management in Calibre.

Having said that, @jkrzok's approach would be a good alternative. Whatever you do, heed their warning about possible surprises.
