I thought it might be because my Kobo was showing as logged into the Kobo account, so I signed out on that setting screen. This triggered an immediate crash and a complete reset to the original setup mode where it starts by asking what language, the needs to be connected to wifi or a computer via usb.

So I did the full setup again to get it running. Later in the trip (it was a 4 month trip) the times were again askew, so I tried the same thing, and the result was again - a full reset and setup from scratch required.

This does not seem right. Anyone know what is going wrong here?
What's going wrong is your logging out. I've been to other timezones with my Libra 2 many times and I've never once cared if the time was correct or not. I knew it would be correct once I got home.
