Finalyy it did work like this:
Pause auto-mounting to use Calibre
When the Kindle connects in MTP mode, Ubuntu may automatically “mount” the device and block access from Calibre.
To prevent this, you can temporarily stop the gvfs-mtp-volume-monitor process before connecting the Kindle (in GNOME):
Stop gvfs-mtp-volume-monitor correctly
Open a terminal.
Run the following command to stop the process via the full command line:
pkill -f -STOP gvfs-mtp-volume-monitor
