When calibre mounts the Kobo, it look at the books in the database. So if the book does not get imported to the database, calibre will not see it on a reconnect.
I've fixed all of the books for errors and have tried uploading each book one by one to try to root out the problematic book but ever since the update, I can't side load a single book. The same stuck import screen happens to every single book I try to side load.[/QUOTE]
Did you remove the books you previously sent to your Clara Colour and that were not imported before sending any new books? If you can still see them in Finder, your Kobo will try to import them either on the next eject or using a NickelMenu item to trigger the import process.

This makes it sounds as if the import was failing due to a corrupt database. Do you have the KoboUtilities plugin installed in calibre? If so, you can use it to backup your database and you can also use it to check and compress the database. The advantage to using the database backup is it reduces the amount of effort to get your Kobo working again with minimum data loss.
