That's just an inherent problem using .pdf to convert to any ebook format.
Did you use calibre or Mobipocket Creator to convert the .pdf to .prc? Sometimes the other can work better, except of course, when the original .pdf is comprised of just scanned images of pages.
In that case, PDFRead works well!
