There's no One Rule to Rule Them All as to what a well formatted book looks like. It depends on individual preferences.
My personal adjustments are as follows:
- remove any embedded font for ordinary paragraphs (I leave embedded fonts for specific sections, like chapter headings, letters, text messages and so on)
- delete any size for body font other than 1em
- remove any specified line height for ordinary paragraphs
- delete spaces between ordinary paragraphs if there are any (not meaning section breaks and such. OTOH, there are folks who want spaces between paragraphs and insert them if missing)
- change text indents to 1em (I can't stand larger indents)
- delete margins for body text if there are any
- fix margins for blockquotes and special sections if needed
- reduce huge white spaces above and below chapter headings (those seem to be all the rage nowadays, but as they're a total waste of screen real estate, I get rid of them)
- justify text (I dislike left-aligned text on my ereaders)
- other mostly cosmetical adjustments if needed
- fix TOC if needed
