I do use Modify Epub for a couple of bulk changes, but not for fixing bad formatting.

IMHO Repeated metadata downloads rarely improves existing data.
When I have skimpy metadata, that inclueds stuff I added, I use the Ctrl-D get metadata and make liberal use of the arrows to copy existing to the left.
Note: you can hand edit the left side
