Check to see if indexing is stuck: from Home/Library, search for '.' (period) and look at Text in Books in search results. If it is enabled it will tell you what it is trying to index, delete that thing and re-download.
Also maybe the My Clippings file is getting too big. You could try deleting it to see if things improve.
