No, it doesn't, which is why the calibre trash system was built. The metadata in the book file (the "format") is usually wrong unless you have used the calibre command to update it. For example, changing tags, custom columns, the title, or the author(s) in calibre does not update the book. If you update the format (e.g. epub) before you delete it then all is good. My suspicion is you don't do that.
