I have no idea why this is happening but I went ahead and deleted the folder from Kindle where the books were using File Manager in Windows and resending them using Calibre. I rebooted the Kindle and voila, they appear. Any they appear instantly at that. So I don't know if indexing the books was the issue. The hardest problems to solve are the ones that cannot be reproduced and are intermittent.
