As far as I can tell, Sigil has no issues with the metadata embedded by calibre whether on a conversion or Polish/ModifyEpub metadata modification. Sigil is not happy with calibre converted/added files since they lack a DOCTYPE. This includes adding a cover image.

The only error I see with epubcheck on a calibre conversion to ePub3 with an added cover file is that the cover image code is an svg wrapper and that is not added to the cover image xhtml file entry in the .opf file.
