Nothing has changed on Amazon's side of things.

Because it seems to work when you generate a new PDF from the downloaded one, there may be some issue with the PDF you are downloading that prevents it from getting converted to print replica format (one you can 'write on'). In that case you should be getting email from amazon about the conversion error, possibly that is landing in your junk mail folder.

I can imagine there may be some permissions set in the downloaded PDF that prevent direct conversion.

You can also connect via usb, browse to /documents/Downloads/Items01 and see what the file extension is. If it is '.pdf' then conversion failed and that is why you cannot write on it.
