The hyphenation dictionaries have nothing to do with KOReader. They only have to do with RMSDK or KePub in Nickel.
As for the KePub issue, that's down to your settings in calibre. Go to Preferences > Plugins. Search for KoboTouch. Then when the plugin is found ans selected, click Customize plugin. Click on the Hyphenation tab.
Change the following...
Minimum word length to hyphenate to 5
Minimum characters before hyphens to 3
Minimum characters after hyphens to 3
Minimum consecutive hyphenated lines to 5
After you do this, you'll need to send your KePub again to your Kobo to replace the ones you have on there.
The problem is that the default settings are allowing a two character hyphenation which is obviously incorrect.
