Would it not be better to edit the KoboTouch driver to remove the collections settings and with Metadata management set to Automatic management (in Preferences > Sending books to devices) the collections should be removed. Then eject, reconfigure KogoTouch for the correct collections settings and reconnect and collections should be sorted.

Actually, would the collections be sorted is Automatic management is set and and KoboTouch properly configured without the need for the a double setup/connect?
