calibre stores things on epubs (the viewer progress, for instance) that change the binary. There're might be other things that messes with the epub inner contents but I cannot recall right now.
All of this can be disabled in calibre. If you do so you'll get the same book (unless you edit the book itself).
Other option is to change sync from binary to file name and use the same template on both devices.
